I have a problem running Half-life under Windows XP Pro Edition. Whenever I hit escape do get to the menu screen - to do a save, for example - I can't get back to the game itself. The desktop appears with a black square in the top left corner. The game is actually running because the audio is on.

Make an ISO image of your windows 98 and burn it to a disc and do the XP thing if you are not happy than just format c: and install the image file back to the hard drive.
